This is a common problem for scores with YouTube audio sources, I'm afraid. This may be compounded by users' shoddy syncing of YouTube audio sources with measures (including me).

it's also a problem for pieces involving a caesura for a pause (e.g., see https://musescore.com/tburch/poignantly_settled after measure 8). it's a problem for the keyboard as well, not just piano roll. i pointed this out in the user development group, but it seems they haven't gotten around to it yet... :-/
